There is more than one option to do this. Personally i always work with empty slots, so always all 10999 unit slots are occupied, either by units or by empty slots. There's no way to reassign units during a scenario in PG2 or OG, in any version I've played.

If you cycle through your units using hotkey N you can choose to omit a selected unit from cycling by pressing hotkey O.
